But if Maharashtra SK have been Run via CR, it could have been Given Halts at any two in Dadar, Thane, Kalyan, and rest at Nashik Road, Manmad and Bhwsawal because CR faces very badly shortage of Superfast trains for Delhi

What you have said is very true.....CR definitely faces shortage of good daily SF trains for Delhi....Even Pune lags behind....
But these special categories of trains like RAJ/GR/SK etc have to take the shortest possible route to cover the distance in least possible time...So in this case the shortest route of WR is always preferred

its not necessary for skr to start from state capital itself.it can start from other areas too.it being started from pune would have served maharashtra better with halts lnl,karjat,kyn,bsr and then brc.
2nd option
start from cstm.see the gujarat skr.it starts from adi but goes via brc which is much much longer than conventional route via abr,jp
purpose of skr is to serve the state and 1 region
