I called the IRCTC helpline and told them the issue.
I also told them the reference no of the transaction. The confirmed that my money is debited from my credit card.
In the email received from IRCTC, it is mentioned that the money will be credited back in my credit card account .

We deeply regret that this reservation (reference no.0387581740) requested by you did not materialize as the Request could not be processed while Booking. Kindly retry the booking if you have not been able to complete your booking yet. We apologize for the inconvenience caused to you. If the amount was Debited from your Account,We shall be making the refund back to your account shortly and it will start reflecting in your bank statement in 3 to 4 working days.

Also, when I spoke with IRCTC help line, they told me, that as the waiting list is WL80/WL53, I will not be able to do the booking. She said that it should be showing "REGRET' but is it not showing. Once the Waiting list no comes down to WL80/WL50, then I will be able to do my booking.
I hope that my money is returned back soon.
