I dont understand how a train can overtake another train when there is only tracks up and down for e.g
12933 Karnavati Express is overtake by Suryanagari Exp at Maninagar when there is only 2 tracks

You are speaking about practical overtakes or what is mentioned in X/O section here ?
If its former, it doesn't actually happen. If its latter, then it could be issue with the program itself which is still in infant stage.
