Route should be the main reason.
Mangala is via Konkan, Millennium is via the conventional route (PGT, TPTY, BZA, WL, NGP, ET, BPL, JHS, AGC, Mathura and finally NZM).

Obviously timings :). early morning 5 am departure is least priority for any train generally.
Many of the tatkal bookings could be for intermediate stations like Nashik, Panvel, Thivim, Madgaon , Mangalore. Last year Mangala was the highest revenue generating train for SR. It's route is unique and it is the only train probably that covers and hence lot of intermediate passengers
